Naruto Reading Yet Again With a Little Extra Help
Hah, you asked at exactly the right time for me, as I'm going through a big Naruto-fanfic-reading phase right now!
Peggy Sue type timetravel (one of my favorite genres when done well): It's For A Good Cause, I Swear! - a fantastic humorous take on the Peggy Sue timetravel plotline; keeps a great balance between humor and occasional moments of seriousness. The characters' methods of changing the timeline can be wonderfully ridiculous without ever becoming nonsensical. I have literally read this story three times over the past year and not gotten tired of it.
Perchance to Dream - a dying Itachi is somehow transported back to before the Massacre. A good, solid, well-written time travel story.
Romance:Ripples - summary: "AU from 309 onwards. Following a botched mission, Sakura is made a slave by Sound, a position that could very well alter the future…especially concerning a certain familiar missing-nin. SasuSaku." I LOVE Sakura in this fic and the development of Sasuke & Sakura's relationship. Sakura is SO TOTALLY DONE with Sasuke's revenge-obsession bullshit; and the shock of having Sakura call him on his shit instead of fangirl over him actually makes Sasuke slowly start to reevaluate his life choices. Plus, the fight in chapter 19 is freaking GLORIOUS.
Sasuke vs Sakura, and Sakura WINS in a badass and believable way!
Little Green Leaf - I really like how Naruto fanfic authors often do a great job of making the most off-the-wall crack pairings believable and likable, such as in this fic, which is Kankuro/Tenten. They've never even spoken to each other in canon, but this fic does a great job of making it work and making it believable (IMO). summary: "...Fine. If you wanna die so bad, it's your call. But you gotta prove to me you're worth the effort. I'll let you fight my sister... but first, you gotta get through ME."
Others (no pairings, generally plot-oriented):Burning Deadfall - one of the most epic action-adventure Naruto fics I've ever read, with Iruka (!) as the main character. Does a great job of subtly boosting Iruka's ability/power level enough to make him a real contender in a fight, but keeping it believable and not over-the-top. Also great use of a varied assortment other characters as secondary and tertiary characters, and an unexpected pair of co-main-characters who work surprisingly well with Iruka...
Freedom in the Eyes of Another - a fantastic medium-length/shortish action-adventure fic with Sakura as the main character. Canon divergence, summary: "The Wave Mission is a failure. Team Seven is captured. Sasuke is gone. Kakashi is next. Sakura has no choice but to be a hero." Makes very clever use of Sakura's limited pre-Tsunade-apprenticeship abilities (chakra control, intelligence, genjutsu, etc) and feral-ish 13-year-old Sakura is scary but adorable.
Uprooted - summary: "Naruto makes a good shinobi, but a lousy weapon. Danzo has finally managed to connive Naruto into Root, or so he believes. Naruto, who will now be within reach of his emotionally inept, traumatized, fanatical devotees. What on earth was he thinking?" This fic does a great job of balancing humor and seriousness; there's some serious business going on but making Naruto join Root is just such a hilariously gigantic miscalculation on Danzo's part...
And I heartily second the rec for Way of the Apartment Manager!

Time Braid is pretty good initially. Sakura goes through a groundhog day around the time of the Chunin exams. Definitely a recommend for the early chapters if you like the character.
Though that Mature rating is very much there for a reason as about half way in it gets astoundingly messed up so I never did finished it. Do mean to give it a look sometime as I always wondered whether it ever came back from the moral event horizon brink.
I too loved the early chapters of Time Braid, and I too bailed when it got too messed up and dark for me. I was curious though so I skipped forward and read the last two chapters, and man... that shit is whacked. Not even in a dark messed up way, but in a "what the hell is even going on, where did that even come from" kind of way...
EDIT II:
Since you're looking for humor, I'd say "It's For a Good Cause, I Swear" and "Uprooted" are your two best bets out of my recs; the others aren't overly dark though, and most of them have humorous moments. And for total crackfic, another rec is Little Uzumaki.
